The best place to start when setting up multiple Funnelback servers is the following docs page:

The recommended architecture is very similar to what you've described where one of the Funnelback servers is responsible for the crawling / configuration changes, and any other servers act as the query processors.
These instructions are for v15.10, so you might need to find the documentation that's relevant to the version you are on at the very bottom of the site. If you have any troubles finding this information for an older version let me know.
